I flew from LA to Boston and Boston to LA many times... There's always a risk and if you get caught with a passport without a visa, then you'd probably be detained. I used a passport with a visa too by the way.

Simply, you take the risk or you don't.

Balderas wasn't using a passport-- he was detained because he used his mexican consulate card and harvard id.

other than this story, has there been another story of detainment while traveling by plane with a passport?

I do it frequently between New York and Orlando. They usually never look for the Visa on the passport. It's a risk though. You never know when you are going to get that extra careful employee who will flip just a couple extra pages on your passport.
